Damage from a device, like a bomb, is suffered normally: it hits shields first, otherwise the hull. But just because you're suffering damage doesn't mean you roll defense dice. You only roll defense dice when defending from an attack, and devices are not attacks, they're abilities. It's similar to being damaged by an asteroid.
